After the rise of the Empire, many Clones began questioning the motives of the Empire as the Bad Batch will likely explore in season 2. It is yet to be seen whether Cody will stay loyal to the Empire in canon, although I suspect he may ultimately betray the Empire after realizing really how bad it really is. In legends, he did in fact question the Empire’s Orders to some extent. He held disdain for the useless stormtroopers that replaced the clones and he even reminisced about his time fighting alongside Anakin, Ahsoka and Obi-Wan, believing them to be heroes despite Order 66. Ultimately though, Cody remained loyal to the Empire and it is even rumored that he was cybernetically enhanced into a Phase 0 darktrooper, a fate worse than death.
